Main purpose of Cells is purchasing things in CIFI: Cell Idle Factory Incremental. You can use them to buy more 
Generators, construct, print crew and evolve 
Ships, purchase upgrades in the 
Upgrade Console and more.
Getting higher amount of Loops in 
Loop Modifiers for Loop Resets.
Your 
Player Level is based on the maximum amount of Cells earned this loop.
